In Eclipse Helios, there's a new view - the Annotation Properties view - which though focused on JAXB & JAX-WS annotations currently provides some extensions to be able to provide any additional Java annotations to the user. The integration with this view is almost trivial. There are two extensions - one for defining the category and one for the annotations in the category.
