This is the stacktrace I've found in the workspace/.metadata; I'm not sure
it's relevant as it's mentioning Mylin classes?
I tried to use a new clean workspace: it downloaded and installed correctly, and after
switching back to my old workspace I am able to use all plugins.
Maybe this had something to do with my previous ".medata"?
I am not able to reproduce it any more, feel free to reject it.

Trying to install the Subversion plugin from it's recommended update site
http://subclipse.tigris.org/update_1.4.x is resulting in an "assertionerror" I
get in a dialog box without further explanation.
Beta versions and CR1 version was unaffected by this problem; also the 32 bit version of
CR2 appears to work correctly.
Not being able to use SVN is quite critical IMO, but I didn't experience problems
with other update sites (i.e. maven is installing correctly)
