When I deploy an ear with a loader-repository, and within an ejb I try and to create a
session from the standard connection manager, I see the following:

In my experience this kind of error happens when you compile Messaging from source and do
not run AOP instrumenting as part of the build process. This is usually the case when
compiling Messaging from an IDE.

This is because the user is deploying their application scoped - for 1.3.0.GA they need to
deploy it non scoped.

a scoped deployment. So can JBoss Messaging not work in a scopped environment?

So, in other words, with 1.3.0.GA you can't scope your app when using JBM.
You can either
a) Apply the fix yourself (it is trivial)
b) Wait for the next release
