Could you describe the steps to reproduce it?   I tried following steps in the latest JBT CR2 (nightly build): - Created a new Seam Web Project (EAR) via New Seam Web Project wizard. - Opened <project>/.settings/org.jboss.tools.seam.core.prefs - Opened a few xhtmls and saved them after some editing. - Closed the Eclipse. - Opened it again. - Opened <project>/.settings/org.jboss.tools.seam.core.prefs - It wasn't changed since creation. - Colsed/re-opend the project.
