another update. I have have installed Websphere 6.1.0.13 + EJB3 feature pack. I have got the JPA example working (with actually using JPA). The JPA transactions were the tricky bits here. There are lots of gotchas with the classloaders and the fact the as stated by a websphere support person on the forums the EJB3 FP is not a jee5 feature pack. So some things are not supported.
