I suspect that the EJB3 facet code is looking for the JAR files in server/xxx/lib instead of in common/lib. As a workaround you could try copying the files from common/lib to server/xxx/lib and see if that fixes it. If it does fix it, open a JIRA for this issue and point it to this post.
