I would follow the tomcat deployment as close as possible so a war. However before that I would make absolutely sure I wasn't happy with a JPA based deployment. You get everything the same as with EJB3 - just no MDB, less good clustering support. And it's a easier path to a full EJB3 app from there when we get Seam running on the JEE5 Weblogic.
