I haven't seen wtp be fast in autodeploy for web apps and havent been able to convince
WTP to do it well for seamgen projects...if you have managed that please let me know how
so I can see if I missed something ;)
(note: I too want to not be dependent on seamgen specific ant file and project structure
so its a goal for JBoss Tools to have this support in eclipse WTP.)

If you want to use seam-gen project in "right way" in WTP, you need to create
EAR project, related Dynamic Web Project and EJB project. After this you need to simple
copy files from seam-gen to this projects. This is not so hard, but the problem is with
tests. In WTP Ear depends on subprojects and there is no easy way to tests app (I dont
know how do this).

You only need to run: mvn eclipse:eclipse -Dwtpversion=1.5 to enable this for WTP.
In maven projects this is very easy to switch project from plain eclipse to eclipse wtp or
netbeans. With ant this impossible.
I think many companies already switched to WTP and maven, and now if we want to work with
seam, we need to downgrade WTP to eclipse and maven to ant...

ok so you are as long as i am, but there is actually two setups:
Pure WAR (one project, no EJB)
EAR (three projects, with EJB)
Biggest issue is yes testing and mangement of something similar to -dev,-prod and -test
files. Everything that is very hard to handle in IDE's cleanly.

a big limitation with Maven is that it regenerates .classpath and .project so if something
is setup in those by your IDE you loose it ;(

Just to throw some coals on this fire, the RichFaces-VPE can successfully turn a seam-gen
created project into an Eclipse WTP project. I just tried it today. Now, it may not deploy
correctly because the structure is different, but you can do all the fancy Eclipse things
like get autocompletion for JSF component tags and EL expressions, and even edit the JSF
faces-config.xml and Seam components.xml. I'm not arguing that this is sufficient to
fix this issue, but I am just saying...it works.
