You're right, that kind of performance degradation is strange. Do you have a lot of contention for disk IO on your system or do you have a particularly slow/fragmented disk? I'd also look at BDBJE cache loader and JDBM cache loaders as potentially faster alternatives. I'd also upgrade to the latest JBoss Cache 1.4.0 which is much more efficient with cache loaders.
