The JMS-related stack traces you posted are normal - note that they are of type DEBUG. These messages always show up the first time you run the app server (possibly every time if you use the default hsqldb database. Also, you should be using the run.sh script to start the app server - the script you posted is meant to be used to start the app server (as a service) when the machine comes up.
