On seeing your first post, I was going to say: If you are doing all of your own database handling, you do not need a *-ds.xml file. But after seeing your second post, I should say: Use the *-ds.xml file for those apps that will use a data source to access the database (your app with the customized db access will continue to use that customized access). There is no issue with using multiple mechanisms to access a single database - database were designed to handle multiple simultaneous client apps.
