I've reproduced this on IE7. It isn't specific to the Configuration tab. On any page that has content in the right/content div that's higher than 400 pixels or so, the content div gets squished vertically so it's only like 50 pixels high and a vertical scrollbar is rendered.
IE6/IE7 are known for having issues/quirks with how they deal with overflow, particularly overflow:auto, but I have no idea what the fix for this particular issue is.
In hopes that the issue could be fixed by putting IE into quirks mode, I tried all of the following: removing the DOCTYPE from the page, adding an html DOCTYPE with no URLs, and switching to a transitional DOCTYPE. These actually did fix the issue with the content div but introduced several other issues:
1) the left/navtree div did not take up the full height of the browser viewport
2) the header was not properly anchored at the top of the browser viewport
3) the footer was not properly anchored at the bottom of the browser viewport
I am not an expert on CSS or on IE's many annoying quirks, so I am giving up. Hopefully someone else more qualified can take a look at it.

Fixed in AdminConsole_EAP_5_1 branch (r1024) as follows:
1) have Seam inject the uploaded ear or war file into our component as an InputStream rather than as a byte[]
2) in components.xml, configure the Seam upload filter to store the uploaded file in a temp file rather than the default of in-memory
