DUPs that are not targeted for OSGi bundle deployments must ignore these. The recommended
approach is

For this to work the OSGi Manifest processor must come early in the processing chain. I
changed the order to

I don't think this is a good approach.
You're "polluting" non-OSGi code with OSGi impl details.
e.g. imagine there are N other sub-systems that do the same
So this would mean you would have to exclude every one of them? --> N if (isX) return;
In the long run, we should have proper integration, not exclusion.

The manifest processor now runs twice, the first time allows the osgi stuff to be set up
correctly, the second time to get manifest information for additional resource roots that
are added later.
