Yes, you need to configure the transaction timeout on the server as you did. Consider that value is in seconds, thus 300000 might be really too much. Perhaps you can better estimate the maximum tx length you might expect and set that value accordingly. Also consider taking a look at the transaction project forum for this kind of issues.
