I thinks it is caused by the third sync task in target. Documentations says "Any file in the target directory that has not been matched by at least one of the nested resource collections gets removed." so synchronizing exploded ear with deployed cause deleting jar and war archives that have been previously synchronized. Changing the order of sync tasks for ear to be first in the sequence fixes the bug. I've just tried it and project deployed fine.
