This does not work for libraries like commons-logging that have
factories loading resources commons-logging.properties. You have to also
change the resource name and package names used there.

Because the embeded JARs might conflict with the user's copies
(different versions) ?
BTW: I'm really looking forward to Java 7's java feature which let's you
list directories with JARs, rather than the individual JARs
